VBR encoded MP4 stutters on playback

I've tried using Sorenson Squeeze 7 and Adobe's Media Encoder CS5 with the same results:  A 1080p video VBR encoded MP4 with a max set at 35mb/s and target of 30mb/s, and another with a max of 25mb/s and target of 20mb/s will playback correctly for a few minutes, and then the audio will begin to stutter.  However, an MP4 with the exact same settings in both programs except encoded with CBR at 35mb/s will play fine.  Does anyone have any ideas or advice?  I'm fine with using CBR but it would be nice to get smaller file sizes using VBR since a 25min video will go over the 4GB size limit if its encoded at 35mb/s CBR.  These videos are for museums so I need to have the best quality I can get.

    We don't recommend normally going above 25Mbps. Even at 25Mbps, some SD cards start to perform poorly. We've found the the Sandisk extreme III and HD cards perform well with high bitrate hd video.

    The second issue is that VBR is not supported. I'm surprised you have to go that high on the bitrate to get good video output. I've seen vars uses much lower bitrate videos to sell LG HD and 3D tvs.

    What's the source material that you're starting with? What problems are you seeing at 25mbps?

    Thanks, I've posted comments here before on compression and no-one has ever said that VBR is not supported.  That is a huge help.

    I've been using a Sandisk Ultra class 6 card and it hasn't had any issues at 35mb/s.  I can definitely tell the difference between 25mb/s and 35mb/s when using Sorenson Squeeze, mainly lots of artifacts in the blacks and some other weird things.  Adobe's Media Encoder seems to do a much better job and I haven't been able to tell a huge difference between 25 and 35,  so I'll probably stick with it from here on out.
